Far, far away on an remote island a Pokémon has opened his eye to see himself in a laboratory, that Pokémon was Mewtwo he has just been cloned from the rarest Pokémon in the world Mew by the top scientist's hired by Giovanni. His plan was to create the perfect Pokémon Mewtwo was the most powerful of all and able to speak the human language, but seeing that his birth was artificially made he broke from his tube and chased all but Giovanni. Trying to gain his friendship Giovanni says he needs Mewtwo's help but he tricks him for a test, a virtual reality suit falls on Mewtwo and places him in a virtual world there Giovanni test's him to battle virtual Pokémon. Mewtwo fights and easily defeats Nidoking, Growlithe, Alakazam, Tauros, and Onix all at once, enraged he destroys the suit with Giovanni leaving while Mewtwo destroys Team Rocket's main base. But he first uses the computer to find a home he sees another island a few miles away, so Mewtwo goes to the island and hypnotizes all that work their to build a castle for a plan then he must locate trainers who have the main 3 Pokémon he needs for his plan. Venusaur, Blastoise, and Charizard so he searches and finds 4 people 1-Umio-man has strong water Pokémon, 2-Sweet has Blastoise and others, 3-Sorao-has Venusaur and others, and 4-Ash-has Charizard and others. Meanwhile Ash in co. have stopped walking for a picnic but Togepi wanders off and Pikachu saves him from falling off a cliff, then a crazy pirate dressed up man named Kaizko want's to battle Ash thinking it will be an easy match. Ash excepts and chooses Bulbasaur Kaizko brings out an elephant looking Pokémon named Donfan and rams Bulbasuar into the 3 times, on the 3rd time Bulbasaur gets energy from the sun then when Donfan goes in the air for a body slam Bulbasaur beats him with solar beam. Kaizko calls him back and send out Machamp Ash gets Squirtle who beats him with one shot of bubble, Kaizko goes insane and cheats by throwing out 3 Pokémon at once Pinsir, Venomoth, and Golem.

Finishing the match Ash uses Pikachu who takes out all 3 Pokémon with thunder shock Kaizko runs away screaming, Then a Spearow comes by with a hologram of a beautiful young woman who invites them for a Pokémon party. The sender says unknown but will battle all who comes the gang agrees, then TR is having lunch when they see a Dragonite with a mail bag they steal the bag which also has an invitation for Gary Oak. But TR goes to it instead but in disguise so no one sees them but them, a storm breaks out and Ash in co. see the other trainers coming in on their own flying and water Pokémon. None of Ash's or Misty's Pokémon want to risk their Pokémon but they see a boat on the dock, 2 Vikings give them a ride to the island but no one notices that a Meowth is on the front mast.

As the gang goes on to the island a wave hit's the boat revealing that the Vikings are Jesse and James, they try and do their motto but are thrown over board along with everyone else Ash and Misty call out Starmie and Squirtle and swim to the island. Team Rocket makes it too and as they try to enter the castle they are followed by Mew, Ash in co. enter to see a feast for the trainers as well with 3 other Pokémon trainers named Umio, Sorao, and Sweet who show off their Pokémon. These are the trainers Pokémon Umio-Gyarados, Golduck, Vaporeon, Tentacruel, Seadra, and Nidoqueen, Soaro- Venusaur, Pidgeot, Hitmonlee, Sandslash, Scyther, and a Rhyhorn, and Sweet-Blastoise, Rapidash, Ninetails, Dewgong, Vileplume, and Wigglytuff. The woman who invited them was introduced there host who turned out to be Mewtwo, the trainers were angry that a Pokémon could be a host he demands their Pokémon. The woman is shown to be a Nurse Joy under Mewtwo's power she then wakes up, Umio and Sorao attacks Mewtwo with Rhyhorn and Gyarados he beats them with one hand by blasting them away.

Meanwhile TR has made it in but in another room which is filled with thousands of machines Jesse hits a button, then a robotic hand takes 3 hairs from Meowth's tail. The machine then clones Meowth who appears threw a stasis tube Mewtwo explains that he will conquer the humans for making him a tool to them, Sorao, Sweet and Ash send out Venusaur, Blastoise, and Charizard. A robotic hand takes their skin samples and clones them as well Mewtwo shows them the clones while TR, is scared as the clones listen to Mewtwo by telepathy. Blastoise's clone has black spots, Venusaur's has white waves, and Charizard's has purple stripes the clones fight the originals and beat them. Mewtwo tells them at the copies have real Pokémon lives different but similar he then throws out master balls, they capture all the Pokémon including Pikachu, Ash's, Misty's, and Brock's Pokémon. Then a conveyer belt carries them to a scanning machine where they copy the Pokémon like Meowth, Ash runs in for Pikachu's master ball he screams as the robotic arms attack him he pulls most out of their sockets. He gets Pikachu out along with his other Pokémon and the machine explodes releasing all Pokémon from their master balls, but the cloning is done as Mewtwo calls them out to the battle field. Then Mew appears trying to talk Mewtwo out of this Mewtwo powers up a laser bomb and blast's Mew into the sky, but Mew comes back and fires a laser of her own strong enough to hurt Mewtwo. A war of Pokémon then begins as Mew and Mewtwo go at it as Mewtwo's copies battle their each own original. Vulpix vs. Vulpix, Psyduck vs. Psyduck, Bulbasaur vs. Bulbasaur and Gyarados vs. Gyarados were some of the matches to name a few.

The battles rage with each Pokemon battling their clone for victory, Mewtwo was scared and happy all at once for now he could fight Mew and have a worthy battle to prove he is the best. Pikachu finds his clone to tells him to fight Pikachu doesn't and his copy, zaps him again and again still not fighting the copy cries and both Pikachu's black out from exhaustion. Meowth sees his copy who can also talk they try to claw at each other but break the claws together, they talk and see that this is all wrong Ash sees it most of all. He looks around seeing that all the Pokemon originals and copys are dead tired in great pain he couldn't take it anymore, all were down except Mew and Mewtwo powering up for one final blast of psychic energy. Both Mewtwo and Mew fire their lasers Ash runs in the middle of it all screaming "NO STOP FIGHTING", and he stopped as the lasers blasted right into him both at the same time with his friends calling out. Mewtwo was shocked that a human would do that as Ash laid upon the ground and turned to stone Pikachu ran to him, to he touched his friend not moving at all Pikachu doesn't understand. He zaps him 5 times trying to make him wake up but nothing he then dropped into tears crying his heart out, Misyt, Brock, their Pokemon, and all the others as well Mew and the copies cried for their falled friend. Mewtwo never felt sorry for anyone but he too cries for once knowing that Ash is DEAD, but as the tears hit the ground it goes into the soil near Ash and he starts to stiffen. It seems that the magic in the hearts of the Pokemon have restored Ash who hugged Pikachu with all his might, everyone is happy as well Mewtwo who calls the copy monsters back with telepathy saying that I believe now that good humans do exist. He also believes that he has a true life now Mew wants to join him and they both fell in love, Mewtwo and Mew leave the island with all the copy monsters to look for a new home with everyone waving good bye. Team Rocket shook the gangs' hands and left happy as can be, Ash in co. didn't remeber all of the fight but he knew that they are happy where ever the clones are.
