Overview
Starcraft has a definate edge, as it's more fast-paced and exciting, and nobody can match Blizzard's amazing unit design and balance. It's replay value and potential for customization is better as well, with it's strong scripting language and 3rd party developer support (mainly Stardraft from www.camsys.org) Starcraft is still the best RTS yet produced.
This having been said, Age of Kings is still an amazing RTS. Your choice of civilization has a huge effect on gameplay (although not as profound as Starcraft's 3 races), and AoK's slower rush-free atmosphere, huge tech tree, and strong fortifications makes it very challenging, fun, and complex. While there's less variation between units and simpler strategy in AoK there's still enough to keep battles exciting, and to give good players a chance to exploit the strengths and weaknesses of the units. The different formation and stance settings, and the handy features like the town bell and gate locking are awesome additions. The historical setting is also far more atmospheric than Starcraft, although the single player campaigns can't really match up with Starcraft's missions and plotline.
Strategy
StarCraft requires more strategies to beat your apponent, the elevation effect, the long range units covered with melees, and some other effects that makes starcraft a unique game. On the other hand, StarCraft lacks some common sense, as two Hydralisks can take a Terran Wraith, also the mass produce of a single unit can be devestating. For example, a Zerg player may win a game by mass producing ZergLings, or Hydralisks, where Protoss can win a game by mass producing Zealots or Dragoons, and that is really a down side.
On the other hand, Age Of Kings requires all units to win a game, each unit has a unique attack, and specific for one thing. For example, long range units are made to take down buildings and ships, spears people are made to take down long range units and so on. So one unit is really nothing and not effictive without the other units which give Age Of Kings and edge against StarCraft.
The Plot & Story Line
Blizzard is unbeatable in creating story lines for real time strategy games. Blizzard is actually the company who turned the genere real time strategy to this edge which we all enjoy. The Sci-Fi plot with three unique races battle for survival makes you want to get in to the game and fight with the race you like to help them survive. When a leader dies you feel the pain, you actually start thinking that it's all your fault and you should have done something else so he wouldn't die. In other words, the plot and story of StarCraft is perfect.
Age of Kings has no story line what so ever, and you won't enjoy playing single player as much as you enjoyed StarCraft. On the other hand, having different civilizations, gives Age of Kings a historical advantage against StarCraft as you feel like living the history again, but still the plot and story line can be much better.
Units
StarCraft doesn't have as much units as Age Of Kings, but each unit having it's special abilities which can turn the edge of a battle from lose to win makes StarCraft so unique that no other game can compare to it in any way. On the other hand, you get a lot of units with Age of Kings with each having it's attack and purpose makes the game great and different from other games like Total Annihilation and other games.
Graphics
Age of Kings take the edge here, without a doubt the graphics of AoEII is much better than StarCraft and that's no doubt because Age of Kings has just been released where StarCraft was released almost two years ago. So the graphics of units and buldings are much better than starcraft where you really feel like you live the environment while playing.
Convenience
StarCraft average time for a single 1 VS 1 game is around 15 minutes, where Age of Kings average time for a 1 Vs 1 game may take as long as three hours, which makes the game really inconvenient for many players who just want to play a game or two for fun.
