The episode begins with an Oz base under attack by a fleet of Mobile Dolls. It turns out that the base is a strongpoint of the "Treize Faction", a group of ex-Oz soldiers who believe in former Oz leader Treize Kushrenada, who was disenchanted with the progress of the war and battle itself, believing conflicts should be fought with men, not machines such as Mobile Doll. After resigning from the Romafeller Foundation for these reasons, he was put in captivity and confinement as to not spread his ideas. The seed of war was already sown, however, and thus the Treize Faction was formed, taking control of several Oz bases around the world. To crush the rebellion before it gets any larger, the Romafeller Foundation decides to use it's Mobile Dolls to destroy the bases as quickly as possible, thus destroying the Treize Faction. This operation is entitled Operation Nova, and brings the story to where it is now.
After a radar at the Oz base picks up the approaching Mobile Doll carriers on a intercept course to attack the base, a squad of Mobile Suits are dispatched, their pilots eager to promote Khushrenada's ideals.

The Mobile Suits rush the incoming Mobile Dolls, and battle erupts. The Mobile Dolls' electromagnetic shields and beam cannons prove too much for the Oz Mobile Suit pilots, however, and the forces are massacred, with the Mobile Dolls proceeding on to attack the Oz base, and then annihilate the installation.

The scene cuts to Duke Durmail instructing Tubarov at the moon base to increase Mobile Doll production to combat the opposition of the Treize Faction, after a short flashback recounting the events of the previous episodes. Tubarov then tells the Duke of their capture of the two Gundams and their pilots (Heero with Mercurius and Quatre with Wing Gundam Zero), and his intention to execute them and destroy the Gundams at the moon base. The Duke agrees with Tubarov's intentions, suggesting the Gundams being a symbol of the ideals of Treize's Rebellion. He also instructs Tubarov to carry out the plan immediately, to deliver a moral blow to the rebels.

Meanwhile, back at the Lunar Base, the transports carrying Heero, Quatre, and the damaged Gundams arrive, returning from the abandoned colony where they battled. Tubarov, at the command center, orally expresses his desire to kill the Gundam pilots and Treize, believing it the surest way to deal with such a subject. The Gundams are then stored in a hangar and Heero and Trowa are escorted by armed guard to the detention level.

Arriving at their destination, which, coincidentally is the base of the hangar where the Gundams are stored, Quatre uses his body to knock down one of the three armed guards, and rushes toward the Vayeate, former Gundam of Trowa Barton. To stop the guards from shooting at the insubordinate Quatre any longer, Heero knocks them down as well with a spinning low kick which trips the guards. Quatre then expresses his feelings of guilt for putting Trowa in the present situation he is in now, floating endlessly in the vacuum of space, and begs for forgiveness, wishing his words could be heard by the fellow pilot. He then falls to his knees, sobbing.

The two guards tripped up by Heero are now back to their feet, and dispatch Heero with a sharp blow to the back of the head with the butt of their machine gun. The guards then remind the pilots that they have permission from Commander Tubarov to execute the duo, and should they pull something like that again they might exercise it. Quatre then runs to the aid of the fallen Heero, glaring evilly at the soldiers. They take it as a request to be killed, and, just as they are about to fire at them, are shot at their selves, by members of the Treize Faction who had learned of the arrival of the pilots and had come to free them. The three guards surrender and are taken captive.

Somewhere else in the base, a test pilot is testing the Gundam "Zero System" (a newly-engineered function where a cranial interface is hooked up to the brain to increase human pilot reaction time five fold) for a group of scientists under the employ of the Romafeller Foundation. Apparently the test is going well, judging from the reactions of the scientists. A call is then received from Commander Tubarov for the chief scientist on the project, Lieutenant Trent. He then explains the Zero System and the test results to Tubarov. However, rather than being satisfied by the progression of the testing, the narrow-minded Tubarov is unhappy at the fact that they haven't destroyed the Gundam as he asked (this is the Zero Gundam he is referring to, the one Quatre went crazy in, and it seems this Gundam had the system implemented in it before-hand, which would mean Quatre would have utilized it against the Mercurius and Vayeate in battle, which helped him to defeat Heero and Trowa), and he commands them to do so now. After ending the communication, however, Trent expresses his displeasure with Tubarov betting everything on the success of the Mobile Doll project, and decides that before destroying it he'd like to see how the original Gundam pilots themselves compared with the new system in place.

In the lower levels of the Lunar Base where the Treize Faction and the scientists hide, Quatre's brain waves are being measured to test for permanent effects of the Zero System on a pilot's brain, as he had been the first to use it. The results turn up negative, which proves that the Zero System is flawless. The scientists then proceed to update the pilots on the coming of the war, on Khusrenada's capture and on the division of the Oz organization, and on Lady Une's death and betrayal of the Romafellers. They also inform the two of Wufei and Duo's escapes in their Gundams, which the scientists estimate to be only 80% done, during Oz's unrest. They, however, believe that the two escapees will be able to complete the modifications on their own upon reaching a safe haven. Heero then inquires to the whereabouts of Trowa, which piques Quatre's attention. The scientists don't know where he is, though, and, due to the low survival rate for the predicament for which he was in, believe him dead. This, however, doesn't faze the scientists, who consider him but one down in the big picture, and this completes the update of the war. Quatre, however, cannot accept this and begs for them to try locating him again. The scientists then question Quatre's concern for a mere one life, and explain to him that the feelings he has set him back from being an effective soldier, and that the mind-warping effects of the Zero System in the Gundam he was using brought out this flaw in their persona, which was why he was unable to differentiate ally from enemy. They then instruct the boys to leave their emotions behind them, as they will just get them killed in battle. They believe the war will not be one without teamwork and cooperation between the 5 pilots, rather than solo shenanigans.

Later, as Heero and Duo look over the Wing Gundam Zero blueprints, they attempt to formulate a plan to escape the Lunar Base and get their hands on the updated Wing Gundam. As they do so, Quatre reveals that he is confused as to who his allies and enemies are in this war. Heero explains it quite simply - "The ones after your life, and the targets you aim to defeat are always your enemy".

As Quatre argues this, a legion of soldiers loyal to the Romafeller Foundation surround the sector of the base serving as safehouse for the scientists and Treize Foundation. Rather than fight a losing, bloody battle, the group surrenders to the negotiations of Lieutenant Trent, giving the Gundam pilots back to the enemy. The scientists, due to the orders given by the Romafeller Foundation, are not to be set free like the other soldiers, but are to be executed. The scientists feel lucky to have lived this long, and the group is taken prisoner.

Heero is then taken to the Wing Gundam Zero to provide test data on the Zero System, with the scientists being held hostage, should Heero do anything funny with the Gundam. Mobile Doll data is then loaded into the internal computer, and Heero easily prevails. This goes on and on, with the Mobile Dolls' intelligence being increased every time, but Heero cannot be stopped.

As the test goes on, Quatre realizes that the way this war is going is wrong, with men depending on machines to win the war rather than controlling the machines. He realizes the whole Zero System project is a mistake.

Heero is still not beaten as the time wears on with the tests continuing. However, as he destroys artificial dolls over and over again, the Zero System begins to warp his mind, much like Quatre back at the colonies, and he loses sight of reality, with a primal battle instinct taking over his body. The Gundam is then suddenly activated, and Heero blasts his way out of the hangar area! The Mobile Dolls dispatched to destroy him are destroyed themselves easily, and Heero goes on a bloodthirsty rampage, believing everyone to be his enemy. The scientists, learning of Heero's carnage, realize they are the ones who are warped for creating something such as the Zero System.

Back in the hangar bay, Quatre mans the repaired Mercurius in an attempt to talk sense back into the deranged Heero, before he destorys the entire Lunar Base complex. Heero, however, continues to blast through the hangar, ripping up everything in his path, until he comes upon Quatre. Dismissing Quatre's claims that the cockpit is affecting his mind, and angered that he won't move, Heero moves to attack Quatre with his beam saber. As Quatre struggles to push Heero away, he explains that if Heero doesn't regain sanity to fight the war together, he will self-destruct, taking both Gundams with him. He explains to Heero that outer space isn't where the Gundams are needed, Earth itself is. But the maniacal Heero pushes on, convinced he is right. It takes the screams of the injured Quatre to bring Heero back to his senses, who becomes sick with disgust for what he has just done. Heero falls out of the Gundam, lying on the ground. While there, he witnesses a vision of Relena on Earth - he then collapses. Quatre jumps out of the destroyed Mercurius and runs up to Heero. Realizing he has someone special on Earth, Quatre decides he and Heero will fight as a team and head to the Earth.

As Heero and Quatre escape the moon base on a rocket bound for Earth, the self-detonation unit on the Mercurius explodes, taking the Gundam research portion of the base with it. In the flames of the base , however, survives the 5 Gundam scientists and the Wing Gundam Zero. They realize that, although they might be gone now, they will be back for the Gundam, and they will overcome their feelings....
